When using Quick Filters, the groups are stuck as they were for the initial filters, until I go in and manually reset the Hide Empty Groups toggle.

Yes, unfortunately the ‘Hide Empty Groups’ functionality requires a refresh if the filters are changed/updated. It’s a bug that we hope to fix soon.
