When marking a task as “Done” in notifications, it doesn’t actually affect the entity at all. Wondering if there could be a way to sync between Done in notifications and Done in entities (especially if they have the Workflow field). Or a way to expose it in automations and can be build per database, what marking as “Done” means.

Notifications are per user - just because you move a notification to ‘Done’, there is no effect for other users. I think it would be weird if you marking a notification as ‘done’ would remove the notification from my inbox.
I think there is no logical way to sync notifications (which are records of events) and entity field values (which represent states) even if there is some semantic similarity between the notification lifecycle and the entity workflow state lifecycle.
